I think Lead-DBS is very useful and powerful tool for visualizing DBS electrode and subcortical construction.
I’d like to investigate association cerebral cortex and thalamic nuclei in post DBS patients. I use FSL (FMRIB Software Library created by the Analysis Group, FMRIB, Oxford, UK) to make diffusion tensor images and want 2D images as suitable form for FSL, like .nii (nifty image).
Could you please tell me how I can make these images.

thanks for your nice words. I fear I don’t understand what you want to do. Diffusion tensor images (you made with FSL) should be suitable for FSL. Then usually .nii images are 3D (or 4D) but usually not 2D.
Lead-DBS is mainly for reconstructing DBS electrodes. You can in theory use Lead Connectome to perform whole-brain fiber tracking and then investigate connectivity from DBS electrodes to other regions. However, this process is poorly documented and most people that know how to do this currently lack the time to write nice tutorials about it.

I’m very sorry for my confusing expression. Speaking briefly, I want nifty images of MRI which have information of DBS electrodes position ( like the .png images of “Write out 2D” menu).
I want to clarify the position of electrodes in MRI images, and try diffusion tensor imaging by using this position as waypoint mask.
