I am looking for the results of the normalization from native to MNI space.
How can I use the .txt (or .mat) of the afin transformation and the image .nii? I can not find them at the patient’s directory.
How did you do the normalization?
First I run the step 3: Coregister postoperative Ct to preoperative MRI, and then, I run stel 4: Normliazation with ANTs for Linear coregistration method and ANTs SyN for Nonlinear coregistration method.
I would like to know if I can access to the results of the normalization ( the parameters and the warp image) to use them in other software
Sure you can. If you have finished the normalization successfully, you should already have results in the folder. Suppose anat.nii is the image you want to normalize, the resulting files will be:
glanat.nii as the normalized image
glanatInverseComposite.h5 as the inverse transformation
glanatComposite.h5 as the forward transformation
You can use the h5 files with ITK based tools like ANTs.
in addition to Ningfeis comments, there’s also the [Tools] > [Apply Patient (Inverse) Normalization to File…] options to apply the warpfield to any custom nifti file.
